I always have done a phase by phase upgrade.
I used the the tool 3 times. The first and the second time I selected eveything what has content under it ( read: what the tool shows me). See inmage below

I selected every option what has content under it. So yes i think í'm sure about selecting all dependencies

Search both systems with the following query:

On BO 4 the result = 0
